Extracting meaning from a sequence
The first step in extracting meaning from a genomic sequence is to make preliminary assignments of gene boundaries (the subject of the first research simulation). From that point on, the putatative genes are known by their coordinates: contig and nucleotide position.
It's true, contigs are human-made constructs, just intermediates in the process of piecing together the genome. Still, it would be scandalous not to use this partial information, for example to find out which genes are next to each other. If we do exploit this information, however, there is a price to pay:
